Swanepoel finished in a dead heat for fourth with German Johannes Dietrich in the 50m butterfly in 24.07 seconds, just 0.19sec off third in race won by Ukraine swimmer Sergii Beus in 23.71sec.
Swanepoel's clubmate Moss Burmester was fifth in the B final to complete a relatively disappointing meet for the world championship medallist.
