The Hamilton owner-breeder and chartered accountant replaces the retiring Arthur Ormond who had been president since 1996.
Aubrey paid generous tribute to Ormond's work.
"His constant concern is the welfare and progress of the entire thoroughbred industry, his approach is unfailingly direct and honest," said Aubrey.
"He is never afraid to speak up when he know he's in the minority, yet is always willing to test his views against those of other people."
The new vice-president is Cambridge studmaster Nelson Schick, who will also be the breeders' nominee to the board of NZ Thoroughbred Racing.
