Australia resumed on day two on 0-149 and cruised to 0-214 before reaching 3-256 at lunch.
But Warner's dismissal for 180 at 4-290 sparked the fall of seven wickets for 79 runs with Australia bowled out for 369.
Australia hold a lead of 208 with India to begin their second innings in the evening session.
After getting within reach of Adam Gilchrist's Australian record of a double century off 212 balls, Warner fell for 180 off 159 deliveries including 20 fours and five sixes.
