Atkinson has rolled on the second run through Pirongia West and was unable to finish the stage after his engine cut out.
The Subaru driver may be able to rejoin the race, but will be given a five minute time penalty should he do so, effectively ending his podium hopes.
Mikko Hirvonen still leads, although Frenchman Sebastien Loeb is now only 7.6 seconds behind the Finn after winning the stage.
