Wellington trains are expected to be back up and running by noon - just in time for the first in a series of "free Friday" afternoons.
KiwiRail communications manager Nigel Parry said he expected services to resume as normal by midday.
"We are working very hard to fix the fault."
From midday, passengers will travel free as a "reward" for numerous train delays and faults in previous months.
The promotion will be repeated in two weeks.
Mr Parry said services to Petone, Porirua and Paraparaumu were back up and running.
He said a number of people had subscribed to the Metro Alert text service this morning.
"We were sending out messages from about 6.30 to help keep them abreast of the situation'."
He said buses were coping with passenger loads now that the morning rush was over.
