Tranz Metro services between Wellington and Palmerston North were expected to be back to normal this afternoon.
Trains have been disrupted on the line since a freight wagon derailment between Pukerua Bay and Paekakariki on Sunday night.
Toll Holdings spokeswoman Sue Foley said all Wellington commuter services began at 6.30am.
"We've been able to run all our services, including the Capital Connection from Palmerston North," she said.
About 10am, she said, services would stop until about midday while OnTrack did some finishing work on the repairs and then everything was expected to be back to normal this afternoon.
During the time train services were stopped, they would be replaced by buses.
