Ron Annan, the husband of former Cambridge High School principal Alison Annan, has resigned from his job as the director of the international students programme at the school.
Mr Annan said he resigned in mid-July.
School commissioner Dennis Finn said Mr Annan felt uncomfortable at the prospect of working with a new principal.
Mr Finn said Mr Annan left before new principal Phil McCreery started on Monday.
"What we decided was that it was in the interests of the school that he finish in the holidays," Mr Finn said.
Mr Annan's resignation was "entirely his decision" and "perfectly legitimate".
The Auditor-General's office has conducted an inquiry into possible conflicts of interest surrounding the school and the private Cambridge International College -- Mr and Mrs Annan are shareholders in the company that provides services to the college.
A draft of the office's findings is due out next month.
Both Mr Annan and Mr Finn said the resignation was not connected to the inquiry.
Mr Annan said he had "one or two options" he was considering, including helping out at his daughter's restaurant in Cambridge.
Mr Finn said the school was considering its options over replacing Mr Annan and said it might look at restructuring the international students department.
The Annans now live in Hamilton.
Mrs Annan refused to comment on what she has been doing since leaving Cambridge High School in August last year.
"I'm minding my own business," she said today.
