The apology came after Charlie lashed out and rounded on the curvy socialite for allegedly not granting a six-year-old girl an autograph.
"She cries about it every night before she goes to sleep," he tweeted, claiming that the story had been told to him by a friend.
In another "furious" post, TMZ claim the Anger Management star went on to critique Kim's famously rotund derriere.
"You are lucky that ANYONE cares about your gross and giggly (sic) bag of funk you dare call an a**," he wrote.
Finishing his tirade, the website claim Charlie offered praise to her rapper husband Kanye West - but ended the post with another side-swipe at Kim.
He wrote: "My apologies to your hubby, great guy I'm sure, I hope his vision returns one day."
The actor then signed off with a single C, but deleted the messages shortly afterwards.
Charlie later confirmed the story to TMZ, adding: "Zero gratitude, zero awareness, zero talent, a pox on the face of entertainment she is!"
He told the site that he accidentally posted the messages on Tuesday morning after originally drafting them a month ago, but still stood by his comments.
The former Two And A Half Men star added that his pal overheard Kim say to her assistant, "Oh God, can you handle this?".
As for Kim, she has denied the allegations, saying that she always makes time for her fans.
It is not clear what caused Charlie to retract his messages.
While Charlie was reportedly addressing Kim, the woman in question was selecting key outfits for the year ahead with her fashion forward husband.
"Up all night redoing my whole wardrobe with Kanye..... I'm so ready for new looks for the New Year! New 2015 vision," she tweeted on Monday morning.
