Australia's Mark Viduka scored the best goal with Boro's fourth in the 77th minute after earlier strikes by Fabio Rochemback, James Morrison and Jimmy Floyd Hasselbaink.
Charlton's replies came from midfielder Bryan Hughes and an own goal by Boro captain Gareth Southgate. Boro led 2-1 at halftime.
Middlesbrough are on course for two cup successes this season after reaching the Uefa Cup semifinals last week.
Champions and premier league leaders Chelsea meet Liverpool in the other FA Cup semifinal.
Meanwhile, Arsenal were held to a 1-1 draw by relegation-threatened Portsmouth as their hopes of finishing fourth in the Premier League suffered a blow.
